Your best (and safest bets) would either be by Greyhound (as someone else already mentioned) or by Amtrack. At the moment, LA is the only one with a subway system, but both have their own Metro bus systems. By train is not too bad. From LA to San Diego, they make on average 10 stops, lasting no more than 10 minutes. I used to take the train from Orange County down to San Diego, and it took about an hour and a half, and it wasn't that expensive, plus it was relaxing most of the time. You can catch cabs in both cities, and San Diego also has a trolley system if you prefer to do the tourist thing. Luckily, in downtown San Diego, everything is pretty much within walking distance from the train & bus depots.
