I prefer Sonic 3 & Knuckles. The special stages just blow me away for one, while Sonic CD's were just meh. Sonic 3 & Knuckles also had many more levels as well as Knuckles' alternate storyline. Many argue that CD wasn't supposed to be a linear game but to allow you to explore, but I've found plenty to explore in S3&K. Maybe the levels were a bit vertically challenged in comparison, but there were so many other nooks and crannies, and it took me forever to find as many giant rings as I did (I can now go super by Hydrocity 2 and hyper by Flying Battery 2 though ^_^). I also couldn't find much to the add ons in Sonic CD - there weren't really bonus stages and all of the extras were just stage select, music, or cut-scenes. The cut-scenes of the Mega CD were nice and all, but you got only 3 of them and little movement of the sprites, whereas S3&K gave pseudo cut-scenes with the sprites every level, sometimes more than one (what with Knux's asshattery). And I barely even touched the lack of super form in CD, whereas S3&K gave everyone a super, and Sonic & Knux a hyper. S3&K was also a greater challenge - my biggest "concern" in CD was trying to get the physics to work like Spinball in the Collision Chaos boss, and even if you count extras such as the ring statue or time stones, well, they can't quite compare to 14 gem trials in S3&K. All of that aside, S3&K was two cartridges - if I ever got bored, I could load up Knuckles in Sonic 2 or play Bluespehere endlessly with Sonic 1 (or a random level in some other cartridges). Even when all of the actual gaming is done and you just start to mess around, CD gets boring once you play with it's bonuses, but you can never run out of quirky things to do in S3&K's debug mode.
All in all, both were great games, but I don't think Sonic CD comes even close to Sonic 3 & Knuckles by comparison.

I think sonic cd was voted the best but I prefer sonic and knuckles since u can play as knuckles and I thought it was longer
