My parents have stayed at different hotels that are part of the "Kimpton" owned line of Boutique Hotels. Their regular prices can be around 120-150 to start, but they have always gotten a deal through expedia or travelocity for around 100$ or maybe a little more a night. Some of the good ones are the Serrano ( free wine tastings every day!), the Palomar (probably a little pricier), the Monticello (very charming and spacious, close to BART), and the Prescott (also nice).
I would recommend staying close to Union Square, since it is close to transportation (Don't rent or bring your car!), but keep within 2 blocks from Union Square if you go anymore west (it starts to turn into the Tenderloin there).
Don't stay in a hotel by the airport - it's not even in San Francisco. Don't stay in Civic Center (aka the tenderloin). Fisherman's Wharf is okay but it's not close to much except Fisherman's Wharf, which you will be sick of within ten minutes.
Also, save money by taking BART to and from the airport, and get a bus map or ask locals/hotel workers which buses or subways( but we call it "the underground" or Muni "Metro"). Ride the Cable Cars but just once cuz it's like 5 dollars or something now.
