This might be hard to figure out because I only remember this one scene, but here it is: a dude hitches a ride on an interstate freight train at night. Suddenly, the train stops because ( I think) of something he did. A minute later one of the engineers pops, or maybe it was some guard dogs, and pull him off the train and start beating him. After they stop the engineer says something like "We have enough of you hitchhikers already. Now if I catch you again on this train I'm gonna shoot you, ya hear?" SOMETHING like that but he threatened the dude hitch hiking in a very serious, professional way.
The setting had a very dark vibe, I think it was raining, there was grass and a bunch of trees around the tracks where the train was and again it was night time.
Hopefully this is a recognizeable scene, anybody know which movie?

I think you're describing the movie called "Into the Wild"
It does sound like the scene from "Into The Wild" but I'm surprised that's the only scene you remember, because that was just a small incidental part. Not very integral to the movie. You should watch the movie again, it is very powerful and it's a true story. Very sad. Great songs by Eddie Vedder
