There's no real best answer to this, but a lot of the other answers list emo and brit-pop bands signed to major labels that I wouldn't consider indie rock.
Indie just means released on independant label (just like emo just means emotional) but people have differing views of what constitutes "indie rock" as a genre. Myself personally, I'm more into mellow kinda stuff that's reminiscent of the Beatles and other 60s psychedelia, except with a nuvo edge.
Some brit-pop bands like Travis and Coldplay and Badly Drawn Boy might classify, but even if they don't, they're great!
Good indie female-vocalist bands out there include Camera Obscura, The Poems, and Let's Go Sailing.
Cool trippy stuff includes Grizzly Bear, Animal Collective, Brian Jonestown Massacre maybe...
There's the Brian Wilson-ish stuff like The Shins. The Dandy Warhols were cool through their first couple albums.
Oh, and Belle and Sebastian are totally definitive indie rock! Their whole catalogue is tremendous, and between their releases and ep's, they have tons of material- great lyrics and great songwriting!
Also check The Coral, Youth Group, Wilco, and Of Montreal.
The bands you listed are not usually associated with "Indie rock" more alternative rock.

I was just reading down and how could I forget Belle and Sebastian. There really is just too much good stuff to keep track of.
The guy below, whose name I can't remember (aside from making me realize that I forgot Belle and Sebastian) did also raise the great point about the genre and the actual music that is released on non major labels. I was speaking to the indie rock genre.

some people could really do with finding out what indie music is - u seriously don't think Gym Class Heroes, Plain White T's, Panic! At the Disco, ACDC, Nirvana, Guns'n'roses etc r indie surely?!
see I'd like to reccomend bands like vapnet and cats on fire and jens lekman but i dont know what id do if the legions of panic! fans suddenly latched onto my favorite music and strangulated the life out of that instead of the now forsaken "emo scene" (although how anything so un-hardcore could be called emo is beyond me). I feel bad for the old Rites of Spring fans.
