Ate- Goddess of mischief
Ceto- a sea monster goddess who was also the mother of other sea monsters
Enyo- A minor goddess of war, connected to Eris
Eris- Connected to Enyo. goddess of strife. Caused the Trojan War
Mania- Goddess of Insanity and the dead
Nemesis- Goddess of Retribution/Vengeance
Nyx- Goddess of Night
The Gorgons- Medusa, Sthenno and Euryale. Monstrous feminine creature whose appearance would turn anyone who laid eyes upon it to stone.
The Sirens- were three sea nymphs who lured sailors to their death with a bewitching song.
The Fates- have the subtle but awesome power of deciding a man's destiny. They assign a man to good or evil.
Melione- goddess of ghosts
The Keres- were the female spirits (daimones) of violent or cruel death, including death in battle, by accident, murder or ravaging disease
Maybe the Furies too, but they punished the wicked and guilty without pity but the good and innocent had little to fear from them.
The Harpies- were the spirits of sudden, sharp gusts of wind. They were known as the hounds of Zeus and were despatched by the god to snatch away (harpazô) people and things from the earth.
I'm asking this question because I'm writing a story and I want to make a female antagonist.

Hey, don't blame me. That's the way you worded your question.
You have clearly done some preliminary research, why not dig a little deeper into each of these and find out for yourself.
Another idea (this might sound crazy) would be to come up with something original for your story. People are always craving originality. Why do you need to borrow from mythology when most people today probably won't get the reference anyway...

Many of the Greek gods and goddesses amoral and had petty human emotions and flaws. Even though the queen goddess Hera wasn't regarded as malevolent she could be one jealous beotch (ask Hercules or Paris).
Choose your goddess by her associations, they all had evil moments, and some ver good ones. The Greeks didn't see the world as a good/evil dichotomy, that's an Abrahamic thing.
Well its been a while since I played God of War but lets see....the Gorgons you had to kill so they were probably evil....and the Fates....and the Harpies. Come to think of it, u had to kill everyone, which will also be my answer to you.
Hera,wife of Zeus,was not technically considered evil,but she did a lot of underhanded things in order to undermine her husband.
